That is just a howto. It doesn't explain any policy, it does not say
when it is acceptable to patch upstream projects.

Could you more concretely suggest what Sage could do to help here?
Especially because Debian can just change names: you already package the
PARI-in-Sage as sage-pari. Why does it matter how Sage internally names
its packages?
