Files: debian/missing-sources/jquery-1.11.0.js

Debian has libjs-bootstrap 3.3.7, libjs-bootswatch 3.3.5, jquery 3.1.1 - and jquery are usually pretty good with keeping backwards compatibility.

Did you try replacing these with symlinks to the Debian-packaged versions?

If that works, then you can also add them to Files-Excluded for the new version. (It's probably too much effort to re-pack the current version, but you could do that if you wanted to. I won't pressure you though.)
