I faced this problem today.  It turns out that if apt tries to get
Packages.bz2 and then tries and succeeds with Packages.xz, then
packagekit thinks this is an error.  I filed a detailed bug report with
a work around.

Workaround:

$ echo 'Acquire::CompressionTypes::Order:: "xz"' >
/etc/apt/apt.conf.d/compression;
$ systemctl restart packagekit
