Ok, it works. The packages created are at least nearly the same size,
the HTML and PDF files generated are the same, just some PNGs are
different.
The "solution" or hack is to just provide the old xr.sty locally inside
the latex/ directory. It will be picked up, because it is earlier in the
TEXINPUTs path and override the system xr.sty.
Not the cleanest solution, but gets things moving again right now.
