Many thanks. Would it be maybe possible to send you a small script and a
simple toy dataset for you to check, or would that be too much work (would
be understandable if so),

You can run searchlight on the beta series. If you've run your
classifications in PyMVPA, then it should be in the correct format already.
If not, you may need to stack your beta files into a 4D series, with an
attributes file that labels each "time point" with a condition label and
run number.
