How did you set the 'chunks' (in .sa.chunks)? Are the different beta files from different runs? Typically in fMRI each run has a unique value for the chunks sample attribute, for example by setting the value of chunks for each sample to the corresponding run number.
In any case, setting the chunks correctly is important because they affect how crossvalidation is (or can be) done.
