I've worked around the symptom (#972138) by applying a patch to flatpak,
which has been proposed upstream but not merged yet.

I'm leaving the libmalcontent bug #972145 open, because I think it can
also affect gnome-shell if Recommends are not installed. Again, I've
sent a patch upstream but it hasn't been merged yet.
