You shouldn't modify the keyboard layout in the .xinitrc. Please use
gnome-keyboard-properties instead.
Nevertheless, this shouldn't happen; when finding a discrepancy between
GNOME and XFree, a dialog box appears after the login. If this didn't
happen that's a bug in capplets.
