Problem solved here with 4.9.0-6 (4.9.88-1+deb9u1) To summarize what happened to me, I would say...

First, the problem appeared with:

Start-Date: 2018-05-03 17:59:12
Commandline: /usr/bin/unattended-upgrade
Upgrade: linux-libc-dev:amd64 (4.9.82-1+deb9u3, 4.9.88-1), linux-headers-4.9.0-6-amd64:amd64 (4.9.82-1+deb9u3, 4.9.88-1), linux-compiler-gcc-6-x86:amd64 (4.9.82-1+deb9u3, 4.9.88-1), linux-kbuild-4.9:amd64 (4.9.82-1+deb9u3, 4.9.88-1), linux-image-4.9.0-6-amd64:amd64 (4.9.82-1+deb9u3, 4.9.88-1), linux-headers-4.9.0-6-common:amd64 (4.9.82-1+deb9u3, 4.9.88-1)
End-Date: 2018-05-03 17:59:29

Then, the problem disappeared with:

Start-Date: 2018-05-09 07:15:02
Commandline: /usr/bin/unattended-upgrade
Upgrade: linux-libc-dev:amd64 (4.9.88-1, 4.9.88-1+deb9u1), linux-headers-4.9.0-6-amd64:amd64 (4.9.88-1, 4.9.88-1+deb9u1), linux-compiler-gcc-6-x86:amd64 (4.9.88-1, 4.9.88-1+deb9u1), linux-kbuild-4.9:amd64 (4.9.88-1, 4.9.88-1+deb9u1), linux-image-4.9.0-6-amd64:amd64 (4.9.88-1, 4.9.88-1+deb9u1), wget:amd64 (1.18-5+deb9u1, 1.18-5+deb9u2), linux-headers-4.9.0-6-common:amd64 (4.9.88-1, 4.9.88-1+deb9u1)
End-Date: 2018-05-09 07:15:20
