I have received this answer and so I address myself to the mate team :

Please fix the Icon wrong placement issue.

If You need answer, the problem is reproducible and I am glad to help in 
resolving the issue

Shall I open a bug my self or can someone do?

Icon placement is decided by the program drawing them (which in this case
appears to be the file manager), not the X server.  You'll need to report
this to MATE, not Xorg.
