My preferred layout would be:

   * New upstream release.
   * debian/watch:
     + Use tagged CGit tarball snapshots as upstream source.
   * debian/copyright:
     + Adopt to file changes in latest upstream release.
   * debian/control:
     + Set debhelper minimum version 9
   * debian/rules:
     + Build package using autogen.sh.

But now that we have changed the rules (changelog generation just  
before uploading), you may simply push all commits except the one that  
changes the changelog itself. Maybe you have not yet committed the  
changelog changes to Git, then you can simply say

   git push
   git reset --hard
