Hi Yannick,
I'm pretty sure, what happens is, that you have changed
/etc/NetworkManager/nm-system-settings.conf and removed the ifupdown plugin.
In this case, no system settings plugin provides the hostname and whenever NM
establishes a connection, it will fallback to localhost.localdomain.
I've uploaded packages to [1], which should address this issue.
If no system settings plugin is configured, NM will remember the hostname that
was set when it was started, and use that.
I've downgraded the severity to important, as the default configuration is to
have the ifupdown plugin enabled, so NM should pick up your hostname set in
/etc/hostname.
Please test the packages at [1] and let me know if they work for you.
