Yes, this is the issue:

configure: WARNING: more than one machine-dependent Java header found: /usr/lib/jvm/java-8-openjdk-kfreebsd-amd64/include/bsd/jni_md.h /usr/lib/jvm/java-8-openjdk-kfreebsd-amd64/include/linux/jni_md.h

This jni_md.h thing has been a long-running mess with openjdk, see
Bug#714559 for an initial report.

We could as well just disable the java support on kfreebsd, but ideally
we'd fix this issue.
