Check with exim4 -bt what exim is trying to do.

Depends on whether you are using split config or not.

- takes all the files below /etc/exim4/conf.d/ and concatenates
  them together or
- uses exim4.conf.template as input.

No problem. Take your file and install it as /etc/exim4/exim4.conf. Exim
will use that file.
