I hope you didn't place a real file in
/etc/systemd/system/getty.target.wants/?
Only symlinks should be created in .wants directories.

The conffiles handling of symlinks in dpkg is odd afair. That's why the
symlink shipped in the systemd package is not flagged as conffile
automatically.
We'd have to mangle the conffiles manually to achieve that, but I'm a
bit worried about the possible side effects.
I assume symlinks aren't conffiles for a reason.
