the thing is that since 0.4.2 we have changed quite a bit... even today
I've fixed quite a few issues... and it is hard to replicate your
situation since, as you said, it happens not even on all subjects

would it be possible for you to test current PyMVPA (about to become
0.4.3 after we resolve your issue ;))

also, whenever you run it, please set 
environment variable MVPA_DEBUG_WTF=1

or just later on in python call

print python.wtf()

and include that printout along with the backtrace

also, if you know that current version crashes as well, please rerun
with

MVPA_DEBUG=.*

(or debug.active += '.*' in the code)
so it enables reporting all debugging information -- it might come handy
-- just make sure to redirect it to a file ;)
